What applications I can use to check the frequency of my CPU?

Have a look at /etc/rc.local. You'll find something in there like
  1. echo ondemand > /sys/devices/system/cpu/cpu0/cpufreq/scaling_governor
  2. echo 600000 > /sys/devices/system/cpu/cpu0/cpufreq/scaling_min_freq
  3. echo 1008000 > /sys/devices/system/cpu/cpu0/cpufreq/scaling_max_freq
  4. # echo -n 1200000 >/sys/devices/system/cpu/cpu0/cpufreq/scaling_max_freq
  5. echo 25 > /sys/devices/system/cpu/cpufreq/ondemand/up_threshold
  6. echo 10 > /sys/devices/system/cpu/cpufreq/ondemand/sampling_down_factor
  7. echo 1 > /sys/devices/system/cpu/cpufreq/ondemand/io_is_busy

If you use heatsinks on the A20 SoC (and on the AXP209 PMU as well if you power external USB devices from the Banana Pro), ensure airflow and avoid enclosures with broken thermal design (that means all available enclosures except the first BanaNAS enclosure) then you might adjust scaling_max_freq to 1200. There are many threads in the forums regarding these issues (also overheating). You might want to read this thread from here on as a starting point regarding the relationship between CPU clock speed and generated heat.
